Mutt on my systems has never done this, so I can’t say whether the new version will behave differently for you.

Mine does it, especially when changing mailboxes. Try type [c] [=another_mailbox] [Enter] while being in inbox, and before hitting [Enter] try to deliver another mail to inbox. After [Enter] mutt (at least on CentOS) remains in the inbox.

I think you're referring to this message[1]? It doesn't seem to be controlled by any options. But an issue probably wouldn't hurt.
