No. Sunk cost fallacy describes the situation were somebody sticks with a decision because much effort has been put down for it. The original question was: "And all the programs that are using them... what?" Migrating them would require a lot of effort just for the sake of migrating to a different system.

Now, if a *new* project is started using Autoconf then that would be another matter.
