I encountered the same issue (xorg.conf blown away) when I updated through the kde icon (not sure what command/parameters is run in the background).
I wonder if the 6.06 users encountered the same issue as it's supposed to be more stable.
Since it occurred to me before, I made a backup of that file so that I can recover the right parameters when this happens. Not really a solution, only a workaround.
What bothers me most for now is the fact that my machines won't mount nfs shares at boot time. Some other people seem to experience the same issue but I can't find any workaround.
Overall, Ubuntu handles a lot easier my system than Gento did. I can now use my system for productivity, instead of spending time maintaining my box. But I loved the fact that if something did not work right away, a simple reinstall with a couple more USE flags would do the trick. Reinstalling under Ubuntu does not solve anything.
