One of the caveats of disabling /dev/mem was that lsof
did not work anymore. Is there any workaround available ?

The workaround is, lsof is a troubleshooting tool, like tcpdump. It should not be on a production system. If you have a problem, use lsof on your test environment until you fix the bug.
