You can do exactly what you want, if you press ctrl when using the select-tool within a selection.

It's just a bug

It doesn't work it you move the original selection (i.e. it becomes floating). Select a square, move it and try to subtract an ellipse from it. It's obviously a bug.

If GIMP 2 worked properly, you could also select "subtract" in the tool options, which is easier than holding Ctrl, especially when removing many little details from the selection. Unfortunately, it doesn't work with floating selections either.

You can do exactly what you want, if you press ctrl when using the select-tool within a selection.

However, if you are working with the rectangle or ellipse selection tools, Ctrl also modifies the behavior of the selection. It treats the spot you click on as the center of the selection for sizing purposes (as opposed to upper-left, as an unmodified click would) in addition to subtracting from an existing selectoin.

Something similar happens with shift-click (which adds to an existing selection if there is one), where a rectangular/ellipsoid selection becomes uniform (square, circle) in addition to being additive to an existing selection. At least in the build of 1.3 I have handy, it may have been fixed by the pre2.0s.

Let go of the modifier key while still holding down the mouse button. This will cancel the shape guiding, but retain the selection mode.
