From where I sit (a largish IT services company), those applications that are not implemented in Microsoft-spesific technologies tend to be in Java and related technologies. It may well be the new COBOL, but in that case it is still in its ascending phase.

So if the free software community tried to ignore Java, it would cut itself out of substantial and important application areas. Consider also the world domination strategy: It is way easier to port Java-based applications to run on Linux, than to do so for applications based on C# or other MS framework-du-jour. Java was at least designed with portability in mind, even if that aspect is not as perfect as advertised.
