I don't think the GNOME developers would have spent a significant amount of resources on http://extensions.gnome.org if they didn't believe people can customize the software to their experience. In fact, GNOME 3 is the most extensible and customizable version of GNOME yet, so I don't see where your complaint is coming from.
Of course, some music players ask you if you prefer xine, gstreamer or mplayer when you boot them up... or MySQL vs PostgreSQL vs SQLite... GNOME will never target people that want that kind of control, and there's nothing wrong with that.
