My guess is that by the time this is deployed, you'd have KDE and Gnome applications that speak Wayland, and use common theming to get consistent decorations, together with legacy apps that speak X, run on the Wayland/X server, and have their decorations drawn by the Wayland/X window manager, again according to the common theme.
Perhaps a Wayland expert can elaborate or tell us how it really should be done.
