You didn't think about NFS, read-only /usr and so on. Granted, nobody uses these anymore, BUT that is the reason the setup is like this.

These /were/ reasons for the existence of /usr. But nowadays we can mount / read-only (including /usr), and we can also NFS mount / (including /usr), making the need for a separate /usr mount redundant.
