Obviously that's not the intended behaviour. It sounds like whatever version you're using has a bug.

It is the intended behavior. The built-in chrome remains. I researched this and found the developers to say "so what?"

This isn't happening for me on GNOME - I have the system window decoration and no built-in equivalents in Chrome. So it must be somewhat environment specific.
