Linux is already pretty fragmented. Different directory locations, custom patches kernels and libcs and compilers, different init systems, different library versions and ABIs, etc.
Getting a binary that runs on multiple Linux distros isn't as easy as it should be.
Getting a script that works properly on multiple Linux distros can also be hard if you touch one of a handful of taboo areas.
Yet, it all still works well enough.
SELinux vs AppArmor isn't breaking or diversing anything. Neither is AIGLX and XGL.
This whole topic is just pointless panicking.
