Have you actually had a problem compiling X.org on some platform because autotools broke? I think you're whining about hypothetical nonsense that has absolutely zero bearing on reality.
If autotools isn't good enough for some project you know of, great, don't use them. For X.org they are working just fine, so get off the soapbox and find something useful to whine about.
